Q: iCloud Syncing between devices is not working

I am running macOS 10.11.5 with iBooks 1.5, and iOS 9.3.2 and the most recent version of iBooks for iOS. I recently added 10 new ePubs (not purchased from the iBooks Store) to iBooks and deleted 2 PDFs from iBooks for Mac. These changes DID NOT show up in iBooks for iOS and I can't figure out why. This is extremely frustrating since I've also found there are other ePubs that have not been synced to my iPad either. I have not been able to find any solutions so far and any insights will be appreciated.

Is your iTunes setting to sync All Books, or just selected books?

If the latter, check if you checked the newly-added books for syncing.

I'm not using iTunes to sync eBooks to my iPad. I'm trying to use iCloud to sync the eBooks and Collections between devices. When I first turned on iCloud Sync on the iPad and MacBook Air all the eBooks and Collections synced to the iPad just fine. All the collections were there and all the books were in the correct order in the Collections. Now... the iPad is not picking up any changes that are made in iBooks for macOS.

These are all eBooks purchased from sources other than the iTunes Store. However that seemed to not make any difference when I first enabled the new feature when iOS 9 was released.

I plugged my iPad into my MBA to see if the setting in iTunes helped the situation and it did not. Now I have no eBooks on my iPad and can not get them back. I'm really irritated with this iCloud... stuff.
