iBooks - books deleted from library

Today I accidentally hit "Move books from iTunes" in the iBooks file menu on my mac. Without further confirmation iBooks started with the import. Now a lot - but not all - of my PDFs and eBooks are gone. I can't even recover them with TimeMachine because they don't show up in the com.apple.BKAgentService file in Library/Containers, no matter how far I go back in time.

When I opened iBooks on my iPad of course the books instantly disappeared. I can still see them on my iPhone as i put it into flight mode to prevent it from syncing. But I only have few of them actually loaded on the phone. Most of them were in iCloud. So that's not good for much more than a proof.

Any idea if there is a second location where books are stored? Or may be how to recover them?

Apple is releasing so much sloppy developed software recently... I really hate it.

Did you have them on iCloud?

If so, try opening iBooks on your mac, then going to system preferences > iCloud > iCloud Drive, and in the Documents tab, uncheck iBooks (at this point some stuff might disappear in iBooks), then check it again. A message will pop up in iBooks, and if you click Use iCloud, all the books you had synced to iCloud should be restored. Then you can sync your iPad and iPhone through iTunes to get the books back on your devices.

I've found that I have to repeat this pretty much every time I sync my devices through iTunes.
