A Safe Mode boot deletes system caches that may help.

    1. Start or restart your Mac.
    2. Immediately after you hear the startup sound, press and hold the Shift key.
    3. Release the Shift key when you see the Apple logo appear on the screen.

After the Apple logo appears, it might take longer than usual to reach the login screen or your desktop. This is because your Mac performs a directory check of your startup disk as part of safe mode.

To leave safe mode, restart your computer without pressing any keys during startup.

Then try opening the iBooks app.

I've had this problem repeatedly also.  After a bit of googling I found a solution that involved deleting a couple of 'system' files buried away in the user profile folders....

I've found the solution located here works (not sure if it's one you've already tried though):

iBooks "Couldn't communicate with a helper application"

It does seem to be an ongoing problem, i've also found that these fixes combined with a reboot helps.  I'm fundamentally thinking iBooks is rubbish, because if it's not this problem its another... ultimately I think Kindle is the better option.
