Did you look for updated drivers for El Capitan?

So updates are available in the Mac App Store Update section

Printer and scanner software available for download for your Mac - Apple Support

For other you have to go to the manufacturer's support site.

Next try resetting the printing system

If you cannot copy in black then it would suggest that the issue is with the printer and not OS X. Even though you have tried different cartridges, if the black print head or the components driving the black print head have failed then you won't be able to do a B&W copy or print in black only. Are you able to print a nozzle test page which usually shows if all colour ink cartridges are working.

As for being able to a print a PDF in gray, some printers have more than one black cartridge - one for printing text and the other for photo printing. So it is possible that the PDFs are using the other black ink cartridge.
