Q: After clean install, Yosemite Mail freezes at launch

I re-installed Yosemite and updated it to 10.10.5 three days ago. Yesterday, I re-created 11 non-iCloud email accounts. I launched Mail and proceeded to uncheck the option labeled "Automatically detect and maintain settings" and replace the incoming and outgoing port numbers per instructions from the ISP I consulted in an effort to avoid the major Contacts and Mail issues that developed over the two months since my original Yosemite clean install — issues that have worsened to the point where I was advised in these forums to re-install. If I’d known about unchecking this option, maybe none of those problems would have developed?

After unchecking the option and changing the port numbers for the incoming and outgoing servers of 11 IMAP accounts, I took all the accounts online. Mail appeared to be stable. I quit Mail and re-launched it five minutes later just to be sure. It froze immediately on launch; there isn’t enough time to click on anything before the spinning beachball appears and never goes away. I checked Sys Prefs/Internet Accounts: no problems there.

Here are the Console logs for today’s attempted Mail launch:

What can I do now? These problems make my MacBook useless.

If the problem is still there, try booting into the Safe Mode using your normal account.  Disconnect all peripherals except those needed for the test. Shut down the computer and then power it back up after waiting 10 seconds. Immediately after hearing the startup chime, hold down the shift key and continue to hold it until the gray Apple icon and a progress bar appear. The boot up is significantly slower than normal. This will reset some caches, forces a directory check, and disables all startup and login items, among other things. When you reboot normally, the initial reboot may be slower than normal. If the system operates normally, there may be 3rd party applications which are causing a problem. Try deleting/disabling the third party applications after a restart by using the application un-installer. For each disable/delete, you will need to restart if you don't do them all at once.

Thank you very much for your email reply 07.07.2016 which is mysteriously invisible in this thread i.e.:

Do a backup, preferably 2 on 2 separate drives.

    Quit Mail.

Go to Finder and select your user/home folder. With that Finder window as the front window, either select Finder/View/Show View options or go command - J.  When the View options opens, check ’Show Library Folder’. That should make your user library folder visible in your user/home folder. Go to Library/Containers/com.apple.mail.  Move the folder com.apple.mail to your desktop. You must move the entire folder, not just the contents.

Restart, re-launch Mail and test. If the problem is solved, recreate any required Mail settings and import any emails you want to save from the folder on the desktop. You can then put the folder in the Trash. If the problem remains, return the folder to where you got it replacing the one that is there.

If that doesn’t solve it repeat the above using Containers/com.apple.MailServiceAgent.

Information learned from Linc Davis. Thanks to leonie for some information contained in this.

    Crashes/quits unexpectedly

I managed to get Mail to stop crashing at launch by removing ~/Library/Preferences/com.apple.mail-shared.plist and removing the Signatures folder and SyncedRules.plist from ~/Library/Mail/V2/MailData (good thing, since I was desperately trying to avoid having to recreate 24 accounts from scratch for the 89th time since I upgraded to Yosemite in April). I got the idea from a tip by PJRS re: Yosemite Mail, where are the signatures and rules files located.

I was then able to uncheck “Automatically detect and maintain account settings” on both IMAP and SMTP servers and correct the port settings per my ISP on all my accounts. Apparently, this is a quirk that affects only Yosemite mail servers: if you want to use ISP-supplied ports, you have to uncheck the the “automatically maintain, etc.” from both servers. I found this out from a tip by threesixty under Why do my SMTP/IMAP/POP servers keep going offline in OS X Yosemite Mail app?

My Yosemite re-install is still incomplete: I need to migrate Documents & Data from a backup. Obviously this will overwrite my wonderful new Mail accounts, preferences, signatures, rules, etc. How can I restore them after the migration?

    I really appreciate your help!

I'm not sure exactly what content you are going to restore, but for Mail, if you restore your old mailboxes to the Desktop, you can then go Mail/File/Import Mailboxes. That should recover your e-mails without overwriting your existing Mail settings.

In the end, I didn’t use Migration Assistant to pull Documents & Data off the backup. I copied the user files manually, checking for privilege issues folder by folder. Ditto some of the critical application preferences.

For Mail, I had to recreate all of my email accounts. I copied the Signatures folder and SyncedRules.plist from the backup. All is well in Mail, at least for the time being.

    Thank you again.
