Q: Is it possible to export Keynote 5 presentation to QT together with a sound-track as a single file?
The QT export options will only offer an opportunity of creating QT version of Keynote movie as two MOV files: an audio soundtrack and a movie (silent) itself.
The big question: is it possible to create a QT with audio and video going side by side much like exporting in QT iMovie projects?
Keynote 5.2, OS X and hardware indicated below

Your using the copy audio setting in the custom settings option, change this to mix audio:
