Q: Mailbox rebuild and mails lost... (or not?)
Some time ago, I accidentally rebuilt one of my mailboxes and like many others, I 've lost my mails. Eventually, I remembered that I had a time machine backup before the rebuild. However, I have some questions and I was wondering if you can help!
- Before rebuild, I estimate that I had around 5.000 mails. After rebuild, I can see only 846 mails. In Time machine, in this specific folder, I can see around 33.000 mails.
1. Is it possible that these 33.000 mails are the sum of all mails in mail app (regardless of mailbox?)
2. Is it possible that those mails contain duplicates as well?
3. Assuming that this is normal, how can I restore them?
b. Another point of interest is that, when I enter Time Machine, even if it displays “today” and “now”, I can still see the 33.000 mails in the same folder! Perhaps this means that my mails are still there and I can’t see them?
My mac is 10.9.4 version with all updates installed. The mailbox that I ‘ve rebuilt is “on this Mac”.
Any help will be much appreciated!

Try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
Reindex messages For El Capitan, try looking in V3.
