I added a bunch of pictures to my Favorites and then posted on Facebook, then when I took them off from Favorites, the pictures disappeared from Facebook. Once you upload pictures on Facebook, isn’t that supposed to be permanent? does iCloud control that?

Photos does not sync with Facebook. Any photo you share to FAcebook should stay in the Timeline or the album until you delete it manually on Facebook.
Thiw was different in iPhoto and Aperture. There the albums you shared on facebook were syncing with Facebook. Which version of Photos are you using.
Did you actually see the shared photos appear on Facebook directly after you shared them?
