I see that you have a recurring random message on your iPhone and iPad that the storage is almost full, and then the message disappears. I know how important it is to make sure that you have plenty of storage space available on your devices. I'll be more than happy to assist you with this.
First, I would advise to make sure that you have a recent backup of your iPhone's important data. This article will help you make a current backup:
How to back up your iPhone, iPad, and iPod touch
Next, please use the article below and make sure that you have the latest iOS software version installed on your devices:
Update the iOS software on your iPhone, iPad, or iPod touch
And finally, I would use iTunes to check the storage of your iOS devices, divided by content type and see if it reflects the same after updating. Use Check your storage on your iPhone, iPad, and iPod touch, specifically, this section:
Use iTunes to check the storage on your iOS device
- Open iTunes on your computer.
- Connect your device to your computer.
- In iTunes, select your device. You'll see a bar that shows how much storage your iOS content uses, divided by content type.
- Hover your mouse over a content type, like Other or Apps, to find more information:

Here is a list of the types of content on your iOS device, and what each type includes:
- Audio: Songs, audio podcasts, audiobooks, voice memos, and ringtones
- Video: Movies, music videos, and TV shows
- Photos: Camera Roll content, Photo Stream, and Photo Library
- Apps: Installed apps
- Books: iBooks books and PDF files
- Documents & Data: Safari Offline Reading List, files created within apps, and app content like contacts, calendars, messages, and emails (and their attachments)
- Other: Settings, Siri voices, system data, and cached files

At 10:20 I got the message "Storage almost full" on my iPhone (by now running 9.3.3) and checked the storage space (pic 1). Waiting a couple of minutes and not using the iPhone space is cleared a bit (pic 2). Waiting and not using some more time the space is cleared completely (pic 3). Notice also the drop in battery capacity, it seems very busy writing/clearing storage.

Thanks for trying those troubleshooting steps, and also for the screenshots of the issue you are having. We have a couple more things for you to try.
First, let's see if anything running in the background on your iPhone could be causing this issue. Check out the following article and it will help force close all apps:
Force an app to close on your iPhone, iPad, or iPod touch
Once you've force closed all apps, please give your iPhone a fresh restart and then test this again and see if the storage space is dropping and coming back.
If you still have an issue after that, and you have completed a backup with the steps we provided, please use the following resource to restore your iPhone to factory settings and then test again to see if you get the same issue:
Use iTunes on your Mac or PC to restore your iPhone, iPad, or iPod to factory settings

Jul 20, 2016 12:55 PM in response to erin_b1by Martin844,I did the first suggestion already a couple of times, but no luck. The factory reset is a step to far for me. I don't want to reinstall/reconfigure all my apps again (to cumbersome). Hopefully it disappears over time. Thanks anyway.

Jul 21, 2016 3:39 PM in response to erin_b1by Martin844,I figured out the cause, it's the Notes app via the Cloud. It's syncing forever with my cloud account which is also used by my macbook and ipad. Since disabling notes in the cloud on my iphone the message 'Storage almost full' does not appear anymore (and the storage space is untouched). When doing so on my ipad too, the message there also disappears.
Now I like to have a solution from apple :-)
