After iOS 9.2 was introduced with App Thinning, apps from iDevices are NOT synced to iTunes. Unless you expressly downloaded them from the App Store to iTunes, they would not show there automatically.
Thanks for your reply - however most of my apps (if not all) were downloaded from the App Store.
