Thanks for using Apple Support Communities.
Based on your post, I understand that the App Store is prompting a charge to download these apps, even though the article provided says they are free if you activated or purchased an iPhone, iPad, or iPod touch with iOS 9 or later on or after September 1, 2013. I know how important it is to have access to all of these apps. I have something that I would like you to try.
Use Sign in with a different Apple ID on your iPhone, iPad, or iPod touch, and make sure that you are signed in with the original Apple ID that was used then you purchased your device, specifically, this section:
iTunes, iBooks, and App Store
Once you are signed in, try and download these apps again and see if it is still prompting a charge.

I have the same problem on a new SE I just bought last week. Pages, keynote and numbers are still €9.99 even after following your advice. I should probably mention that I allready got the apps for free on an iPad mini and a Mac, although this shouldn't (in theory) make any difference. Any further suggestions on how to deal with this would be appreciated.
