My Photo stream in iCloud is only storing the last 1000 photos, and only the photos added during the last 30 days. And pnly these photos taken during the last 30 days, at most 1000 photos, will appear on new devices, if you enable My Photo Stream on the device.
Have you tried to download your Photos from the iPhone using a USB connection?

This sounds like you are using ICPL
in preferences/icloud library/download originals to this Mac
If you are then MyPhotoStream is not active on your Mac and ICPL does not download until all uploads are complete
