Thanks for using Apple Support Communities! Since restoring your MacBook Air is important for many different situations, I'll be glad to provide the resource to perform a complete restore using Time Capsule and your Time Machine backup.
Use Time Machine to back up or restore your Mac -- After you open that link, scroll down to where you read "Restore everything:" and follow the directions. You can also use Migration Assistant found under that heading.To answer your second question, if it's been backed up, you can restore it. Although, any 3rd party apps not installed via the Mac App Store, may require to be registered once more upon restore completion. Please refer to the developer of those apps if you'd like to verify before restoring from your Time Machine backup.
