I am trying to update iTunes to 12.4.3, but the installation is now running for more than 3 hours now and won't finish. Already restarted my mac and tried again to update iTunes but had the same problem.
Anybody else has this problem?

This may be an outdated trick but try starting your computer in Safe Mode.
OS X El Capitan: Start up in safe mode - https://support.apple.com/kb/PH21875 and https://support.apple.com/kb/PH22046 - Hold down shift key while starting computer. Not all features may be enabled.
I should mention that my iTunes media folder is on an external disk. Could this be the reason why iTunes isn't updating? Now after manuell installation from the website and quitting it, iTunes is even not starting anymore.
Try downloading the newest iTunes from Apple's web site. I dislike using Software Update.
Trying this at the moment. Installation is running now for more than 2 hours. I don't think this is working.
Also tried updating iTunes in safe mode without success. Now iTunes is not starting anymore. This is getting frustrating.
I found downloading and reinstalling iTunes to be the best solution. The App Store updater just did not work for me.
