Welcome to the Apple Support Communities! Based on what you're describing, since updating to iTunes 12.4.3.1, you're having playback issues between your Bose Soundlink 2 and iTunes, but other media players are working fine with the speaker. You've done some great troubleshooting thus far and I'll be more than happy to provide a couple of additional recommendations.
To start, it may be helpful to remove the Bluetooth connection from your computer, restart both devices, and then re-add the Soundlink. I found this support article via the Microsoft website:
After that, I would recommend removing and reinstalling iTunes and its related software components to see if that resolves the issue. Here is a link to our support article on that process:
