If you mean how to backup, just connected it, select it from the devices menu, and under Summary click Back Up Now.

You can if you want restore the new iphone from the backup of the old one.

You can delete the old backs to the old iPhone too if you want. iTunes > Preferences > Devices. Here it will list all the backups you have made.
