If that doesn't help, since only music not downloaded from iTunes was lost - try to download your previous purchases:
Download your past purchases - Apple Support
You can also try to unsync/delete and resync your music from iTunes. To delete all music go to Settings>General>Usage>Storage>Manage Storage>Music>Tap edit in upper right and then tap the minus sign by All Music.
If none of those suggestions help, then you may have to reset your device and restore from a backup.

Aug 8, 2016 7:37 AM in response to javaligaby Slafa,The issue is actually with music that was not purchased via iTunes. Sorry, that was unclear in my post. All music that I had on my iTunes library that I synced to my phone was lost. Not sure how but all deleted.
I can re-sync from my computer but unsure as to how or why this happened...
