I'd certainly want my Mac and the preferences lining up with what they should be doing. We can check out a few things.
If you haven't recently, let's restart the Mac from the at the top left corner.
Test after the restart and if it's the same, try changing the option in the System Preferences window to "Jump to the spot that's clicked" and then back to the "Jump to the next page".
Also, check the App Store app to make sure all updates are installed for OS X El Capitan: Update the software on your Mac - Apple Support
Reply back with any results and we can go from there. Best wishes!

I tried changing the scroll bar click option in System Preference to "Jump to spot that's clicked" and then back, and also tried the different scroll bar display options. Clicking in the scroll bar still overshoots.
No matter how I display the contents of a Finder window, clicking the scroll bar overshoots by the same distance: about 1.25 inches as measured on the monitor. I have a MacBook Pro from 2012 and a Cinema display from the same year.
I believe my OS is up-to-date. It's at OS X 10.11.6. I upgraded from Mountain Lion a few months ago, and that's when this behavior began. Could it be that there are some old preferences hanging around?

Let's try starting up in safe mode and then a new test user. Those steps can clear it out if it was a preferences setting stuck or a 3rd party item during startup.

And OS X 10.11.6 is the latest version of El Capitan. So you're good there.

I get the same behavior in safe mode, and also in a new user. Although it doesn't seem to overshoot by quite as much in the new user, only about 5 lines instead of about 8.

If you haven't done these before, we're going to do 2 resets, test, and then Verify/Repair Disk with Disk Utility.
First:
Reset the System Management Controller (SMC) on your Mac - Apple Support
How to Reset NVRAM on your Mac - Apple Support
After those are done, check the scroll bar in Finder, and if it's the same, restart into Recovery and run Disk Utility's First Aid to verify/repair the hard drive: Disk Utility (El Capitan): Repair a disk
