Will itunes Match get songs off my auxiliary hard drive?
You can remove items if you have them in the cloud yes, but if they are ever withdrawn from the store you will lose access to them.

Are you asking if Match will work on files that happen to be on your auxiliary drive instead of on your local drive? The answer is yes, if the songs are in your iTunes library, as long as the auxiliary is connected and active.
