Hi,
I was in final cut and did what you said and was directed to finder where the clip was and could remove it. But now I have a red box with missing file in my event.
FCP X is non destructive meaning the clips you see in the Browser are not the REAL media files but representations/file paths to wherever the REAL clips are stored.
You have a RED box because you have deleted a REAL clip from it's storage drive.
Put the clip back to get rid of the RED box.
Right now I do not know exactly what you are trying to achieve or mean by deleting clips, Events and Projects.
Everything you see in the FCP X interface are only representations of the REAL Media and use very little space.
Try this and have a look, but it is unwise to move stuff around here:
Navigate to a Library of FCP X using the Finder.
Right click the Library and select Show Package Contents.
Choose a Project name and you can see all the stuff associated with it:

Original media are the REAL files that were captured/Imported, these use lots of space.
Render Files can also be large and can be deleted whenever you like.
You may have other folders like Analysis Files that can be deleted with safety if not required.
In summary,
Original Media files when deleted give you a RED Offline clip, never delete unless you are 100% sure you're done.
Other files can be re-generated by FCP X.
The above is just skimming the basics.
Some studying up in the FCP X manual would help you get to know the "what's what" and how it all fits together.
