We've just updated to the latest OS (el capitan)
Im having 2 very annoying issues.
1) When I changed font I have to wait between 5 & 10 seconds for the fonts to display. It was fine before
2) Most of the colours from my pallets have gone. As above. Was fine before
PowerMac, OS X El Capitan (10.11.6)
What version of Office? Have you checked with Microsoft to see if there are any patches?

2011. Im on a Mac, but the people I do presentations for are on PC's. So I'm just a bit concerned that there will be more issues if I update the to the latest Office
See https://support.microsoft.com/en-us/kb/3098229. I've no idea if this update includes updates for PowerPoint but it might do. I don't use Office on my Mac, but I would expect the most recent version to have better cross platform support, not worse. (Maybe I am an incurable optimist.)

we upgraded and now we cant find the theme that we have used on that presentation!
prob have to stick with 2011 for now

That's annoying, although an existing presentation made with that theme ought to contain all of the components needed to make new documents with the same theme.
