Open the App Store and either Update or Hide those App's.

Not sure on this one without more details.
But, it sounds like maybe you have set something to Startup at Log-in.
To check, go to: Apple > System Preferences > Users & Groups > Login Items and remove that item from the list.

There aren't app to update but it's always shown '4 updates'...
And the Login Items it's empty...

Try logging out of the App Store and then logging back in.

- System Preferences open on Sharing
- 4 updates near App Store (but they aren't real!)
- the same list of Recent Items even if I cleared them in the last session
Flag the automatically re-open etc etc doesn't matter...
