Q: Messages on El Capitan - Cannot use Nicknames?
I have not found this question anywhere, but I am trying to get my contacts in Messages to show by Nickname as defined in Contacts. Is this possible? I don't see why it wouldn't be, currently nickname only seems to work on my iPhone, not on my mac.

Mac OS and iDevice OS's work differently - they are not the same. Here is a screenshot of the Contacts Preferences Pane:
You might try and check the "prefer nicknames" to see if that would do the trick for you by entering a couple of them (I've not tried this so I do not know if that would work).
