Q: I have the strangest problem with my Mac

I'm running El Capitan 10.11.6 on a late 13" MBP. 2.4GHz 4GB RAM 250GB HD. It's an old computer but I don't think it's a hardware issue.

For the past 3 months I've been having the most frustrating and strangest problem that I've encountered since I've got my Mac. Please bear with me because theres a multitude of issues that I'm sure boils down to one major issue.

Firstly I'd like to note that after 6 years of having this computer I've had to do some repairs.

  • Battery - After 3 years the battery died. Purchased a new one.
  • Keyboard - Backlight started to break. Purchased new keyboard.
  • HD wire - Wire connecting to HD "broke". Purchased new one.

At this point If it ends up dying on me I wouldn't be surprised. On a good day it runs just like it should but under certain conditions something happens and gives me a world of pain. After a fresh restart it runs fine. it's after I start using it that it becomes a problem.

Here is a list of problems that I'm sure is all linked to one thing:

  1. After using Safari for a while, it starts to slow and anything flash related with crash the webpages. Forced to quit safari.
  2. If I "quit Safari" no other stock apps will open. They will bounce once in the dock and nothing else.
  3. If I decide to reopen Safari, it will either display a webpage and quit a few seconds after or display "this website has no certificate" dropdown.
  4. Cannot move anything to the recycle bin. If there are things already in the bin, unexpected error happens.
  5. Only after I quit Safari "CrashReporter" in Activity Monitor takes up >90%. Something >100%.
  6. Attempting to download in Safari gives me "not enough disk space". I have 200gb available.
  7. After Safari quits, any attempt to log out or make changes in system preferences that requires a password shows "Unapproved caller. SecurityAgent may only be invoked by Apple Software".

These are the issues that I can think on the top of my head. I have attempted all that I could do. I've rested the PRAM and SMC, NVRAM, reinstalled El Capitan. I've even ERASED THE ENTIRE HARD DRIVE and reinstalled it fresh. Nothing is working. Nothing.

And so here I am, in front of you genius', and I'm looking forward to seeing your replies and to see if you can help me.
