El Capitan disappearing folders • OS X Server

I have folders containing files randomly disappearing from our OS X El Capitan v 10.11.5 using OS X Server v 5.15 (1557047) running on a Mac Pro Tower- early 2009 2.66ghz Quad Core Intel xenon w/ 6 GB RAM.

Need Help!!
