Q: Moving original files in Aperture

If I import an original file from the desktop (or any other folder) on my Mac to an Aperture album, it creates a new project titled "desktop" where the original file is stored. It puts a version of the original in the album which I tried to import the original file to. If I delete that unwanted "desktop" project, the version in the album is also deleted. Even if I try to save the (original) file in the unwanted "desktop" project as an original again on the desktop, and then try to import it into the album again where I actually want it, it just does the same again, creating a new desktop project and puts a version in the album where the original should be. This seems to be sort of a "catch 22", – whatever I do, the original stays in a separate project and not in the album where it is wanted. Is there a way to solve this?

All originals you import to Aperture need to be in a project. The projects are the basic containers in Aperture. Every imported image and all its edited versions are in exactly one project. You can add the photo to as many albums as you like, but do not delete it from the project. That will delete the photo from the Aperture library and all albums.  If you do not want to have a new project for every new import, merge the projects into larger projects to keep the number of projects small or move the photos from the Desktop project to a different project.

Or specify the destination project in the "File > Import"  panel. When you import image files to an Aperture library, you can select a destination project in the Import settings panel:
