Q: Strange set of behaviors in 10.9.5

Wondering if someone can help me identify the cause of a strange set of behaviors in Mavericks 10.9.5 running on a mid-2012 13" Macbook Pro. Here's my log of the behavior occurring twice today, approx 1 hour apart.

 

9/5/16 ~10:30am

-Upon first waking my  from sleep mode today, I tried to open Firefox, but received the error message “Close Firefox: A copy of Firefox is already open. Only one copy of Firefox can be open at a time.” 

 

-Went to spotlight, typed in 'chrome', but only search result was the Dictionary app entry for “chrome”.

 

-Found Chrome in applications folder in finder. Chrome won’t launch. Icon pops up in dock, but then disappears quickly.

 

-Tried to launch Safari (from Applications folder in Finder). It opens, but upon navigating to any site (except apple.com for some reason), it says the sites certificates are invalid, even though inspecting the certificates shows they’re valid.

 

-Tried to create a folder in Finder window but received error message. Error code -50. Couldn't create a new folder.

 

-Tried to launch Omnifocus app. Received error message instead: “The omnifocus.ofocuslock couldn’t be saved”.

 

-Tried to save a Textedit document. Got another error message saying it couldn't save.

 

-Tried to restart from Apple menu. No response. Tried to shut down from Apple menu. No response. Held down power button to turn off.

 

-Restarted computer 30 secs later. All the above issues are no longer present. Appears to operating normally.

 

9/5/16 ~11:30am

-I was using Firefox and clicked the add-a-bookmark star button. The creating bookmark star animation played, but the star didn’t turn blue and no bookmark was created. Searched bookmarks to confirm.

 

-Quit Firefox. Tried to relaunch, but received message from an hour earlier: “Close Firefox: A copy of Firefox is already open. Only one copy of Firefox can be open at a time.”

 

-Went to Spotlight, and again it doesn’t appear to have indexed anything. Showing only Dictionary app entries.

 

-Can’t search in Finder either. No results appear.

 

-Won’t show me anything in Applications>Utilities. A loading symbol endlessly animates in the lower right corner of the Finder window.

 

-Clicked a Dictionary app entry in Spotlight. Dictionary app pops up in dock then disappears immediately.

 

-No response from most apps in dock. Either doesn’t launch (indicator lights flash like its trying to launch, but then stops and light disappears) or shows error message.

 

-Won’t restart or shut down when attempting to do so from apple menu. Held down power button and window appeared offering to restart, sleep, or shut down. Clicking restart had no effect. Held down power button to shut down and heard a large click noise from inside laptop - from hard drive?. Computer shut down shortly after.

 

-Restarted computer 30 secs later. All the above issues are no longer present. Appears to operating normally.

    Try running this program and then copy and paste the output in a reply. The program was created by Etresoft, a frequent contributor.  Please use copy and paste as screen shots can be hard to read. On the screen with Options, please open Options and check the bottom 2 boxes before running. Click “Share Report” button in the toolbar, select “Copy to Clipboard” and then paste into a reply. This will show what is running on your computer. No personal information is shown.

    Thanks for the reply, Eric. Before I post the EtreCheck report here, here's this set of behaviors occurring today upon first logging into my computer, in case it sheds more light on the issue:

     

    OmniFocus was open like I left it yesterday, but a window displayed over it saying "Unable to to backup database to file:///Users/******/Library/Containers/com.omnigroup/OmniFocus2/Data/Library/A pplications%20Support/OmniFocus/Backups/OmniFocus%202016-09-06%20103449.ofocus-b ackup”

     

    I try to take a screen shot of this message using cmd+shift+4, but another error message window pops up: “Your screen shot can’t be saved. You don’t have permission to save files in the location where screenshots are stored.”

     

    I close this window then close the OmniFocus error message window. Then an OmniFocus dropdown window appears: “Unable to save changes. (null).”

     

    I click on Spotlight, and again, it’s only showing Dictionary app entries.

     

    Tried to close OmniFocus but window appears: “Unable to lock document. This lock was taken by ****** [user] using the computer ‘******.local’ on 9/5/16 at 5:03 PM. You may override this lock, but doing so may cause the other application to lose data if it is still running.”

     

    Clicked ‘cancel’ [vs. ‘override’], and another window appears containing the first two sentences of the previous message. I click ‘ok’. Tried to quit OmniFocus but receive the first “Unable to lock...” message again. Clicked ‘cancel’. No more windows pop up and OmniFocus appears to have quit.

     

    I quit Firefox without issue. No other dock apps appear to be open or running. I attempt to shut down by holding down the power button. Usual shut down options window appears. I click ‘shut down’ and wait but nothing happens. I hold down the power button, and like yesterday, I hear an internal click and the computer immediately turns off. I restart the computer 30 secs later. All the above issues are no longer present. Appears to operating normally.

    User File Ownership - Reset   see post by Linc Davis

     

    You may need to rebuild permissions on your user account. To do this,boot to your Recovery partition (holding down the Command and R keys while booting) and open Terminal from the Utilities menu. In Terminal, type:  ‘resetpassword’ (without the ’s), hit return, and select the admin user. You are not going to reset your password. Click on the icon for your Macs hard drive at the top. From the drop down below it select the user account which is having issues. At the bottom of the window, you'll see an area labeled Restore Home Directory Permissions and ACLs. Click the reset button there. The process takes a few minutes. When complete, restart.

    Thanks, Eric. To clarify: Do I select the admin account or the user account I'm having issues with? I'm confused by the instruction:
