Can I do the recent (9/1) security update for El Capitan from my current 10.11.3, or do I first need to update all interim OS X versions?

Update to 10.11.6 then perform the Security update.
As Csound says. Generally speaking, you should always upgrade to the latest possible system that you meet the specs for, as long as you have no “must have” apps that do not meet the specs. Upgrades and updates contain important security improvements plus additional features.

People, including myself, have been having problems with the update when downloaded from the App Store. This download seems to work better.
