the maps.app on my MacBook (Retina, 12-inch, Early 2016) running OS X 10.11.6 recently displays maps in the map view (not satellite view) in black and red with some unreadable fonts. Might be something misconfigured but I don't know where and what. Looks like a "night mode" gone wrong. Any hints?

I can't tell you how to fix this...but I have a good idea where you'll find the answer.
Go to System Preferences/General, and you'll see a pane of controls. Mine isn't inverted, so use my settings to determine what to change on your setup.

unfortunately my settings are fully identical (except for the highlight color, but even that was left to default as well), so that didn't help.

Is the problem only in the Maps app or in other apps as well?
a) in maps.app and
b) everywhere, where maps is included as a service, e.g. in "find my friends" in the notification center (two finger swipe in from the right), or when adding a location while creating/modifying a calendar entry
Is anything covering the light sensor at the top of the screen (next to the iSight Webcam)?
Try giving it a wipe and restarting your computer.
Also, if the time is after 19:00, it might go to night mode
