Q: Mail says it's downloading mail but doesn't appear
When I open Mail I often get the message "Downloading 'X' out of 'Y' messages". The value of Y is usually 66. The value of X last time I did this was 37. The downloading thermometer is showing progress, but no new emails are appearing. I suspect there are not 66 emails downloading, so I close Mail. When I reopen Mail, the message does not reappear nor are there 66 new emails in my "Inbox" or "Junk" folder.
I'm concerned that while the "downloading" is taking place, something else is downloading or data is uploading. I'm using OS X 10.11.6 on a Macbook Pro.
Anybody else run into this? Is it a problem or just an annoyance?

Try rebuilding the mailbox.
If that doesn't work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
Reindex messages For El Capitan, try looking in V3.
