Does the new mouse & keyboard still charge when the iMac is shut down (I'm wondering if I can recharge over night while I'm sleeping)?
Not when its shut down. When its asleep, yes. See this Apple document for more details.

What exactly is your problem. There are two things to bear in mind. 1, It's very rare that you cannot find 10 minutes at some point of the day to charge your mouse. 2, You can get a days work from 2 to 3 minutes. then you can give it a full charge at some other convenient time. 3, When you do give it a full charge you should get 6 to 8 weeks from it.
