    You posted this to the Mac OS X 10.3 or earlier forum, which is 13 years old.     I've asked a moderator move this to the correct forum for your operating system.

     

    Mac OS X Mail stores its folders either on the Server hosting your e-mail receiving or sending, or on your Mac, and is very particular about it in the settings of the Mail application itself.  If you stored them on your Mac, they are stored in your Users -> yourname -> Library -> Mail and Mail Downloads folders. 

     

    Some services like Gmail which allow you access to the e-mail via a web browser always store them on the server, unless you enable POP.

    Try rebuilding the mailbox.

     

    Rebuild mailbox

     

    If that doesn't work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.

     

    Reindex messages        For El Capitan, try looking in V3.
