Just disabling and re-enabling the Bitmoji keyboard in Settings did not work for me. Here is what I did:
To get the Bitmoji app to start working again in Messages I took the following steps:
Settings>General>Keyboard>Keyboards - Slide left on Bitmoji keyboard to actually delete it.
Then, I selected "Add New Keyboard" and selected Bitmoji. Now its working fine!

Did not work for me either. I have tried everything and even emailed Bitmoji and told them they must not be compatible for iOS 10 but all they did was email me back with instructions on how to download, install and set up my avatar. I've been using Bitmoji for over 2 years, I know how to do all of that.
Don't know if this will work for you but I went into General, settings where I had three keyboards: english, emoji, and bitmoji. I removed the emoji keyboard and my bitmoji keyboard instantly started working again like it used to. It almost seemed like my phone couldn't handle two emoji-like keyboards. Hope that helps.
I have done that 5 times and it's still not working! Hopefully they have an update soon!
Bitmoji is working on a fix
Just tried this, several times, but it didn't work.
So after sending an e-mail to them about it not working, I tired to copy and paste from their app it iMessage. Wouldn't you know, THAT fixed the issue, now I can use it where/how I could before. So add this "trick" to the other ones if it gets ornery!

I Had the same problem. I just went in to keyboards and added a French keyboard which brought back the "Global" icon that was missing at the bottom of message window. When I clicked on the "Global" icon in the usual way, it brought back the Bitmoji keyboard and I was on my way. I think IPad sees the Bitmoji app as an IPhone app and that is why it did not work.

Had been working in 10, but no longer... think with the most recent iOS update. Tried all the hints, nothing serms to work. Bummed.
