It sounds like the iTunes update keeps wanting to update itself over and over again. If thats the case then I would next simply restart the computer, and try it again. Often times that will resolve one off issues like this. Now if it keeps happening I would suggest booting to safe mode so that the system can clear some system level caches, and perform a disk check and repair if needed.
Follow these steps to start up into safe mode.
- Start or restart your Mac.
- Immediately after you hear the startup sound, press and hold the Shift key.
- Release the Shift key when you see the Apple logo appear on the screen.
After the Apple logo appears, it might take longer than usual to reach the login screen or your desktop. This is because your Mac performs a directory check of your startup disk as part of safe mode.
To leave safe mode, restart your computer without pressing any keys during startup.
Once you log in with safe mode, restart as normal and try updating again. Let us know how that goes! Thank you for using Apple Support Communities.

Next, let's try to update iTunes using a new user account to see if the same thing happens. You can follow the steps in How to test an issue in another user account on your Mac. After signing in to the new user account, go to the Apple () menu > App Store and see if the same thing happens.
If the issue continues, can you post a screenshot of what you are seeing?
Is the iTunes update showing multiple times in the App Store?

I tried opening in another account that is already on my computer, which is much older, I saw that the multiple downloads already installed there too. I did turn off auto-update. If I set up yet another account, and the excess downloads do not appear, do I have to then switch permanently to that account?

Sep 16, 2016 10:11 AM in response to katenowby chris_g1,No need to create that Admin account now, testing in a new user is all that was needed really. Next lets run the Disk Utility to see if there are any errors on the disk that could be causing this to happen.
Disk Utility (El Capitan): Repair a disk
If there are errors that get repaired after the scan go ahead and restart into the OS and check the App Store again. If the issue persists or there are no errors, I would suggest making a backup of your computer with Time Machine.
