Thank you for using the Apple Support Communities. I know having an issue with mail on your iPhone is not what you expect. The good news is the following steps will be helpful in resolving your issue with mail, along with checking your email account from a computer and see if those duplicate inboxes show there. If these steps don't resolve your issue, a screenshot of this issue would be helpful, as well.

Also, I tried removing the account from my phone and adding it back again. Unfortunately it did not help.

Since that didn't resolve your issue, you should move on to making a backup of your personal data and Reset All Settings from Settings > General > Reset on your device. This resets all of your device’s settings like Wallpaper, Sounds, Display & Brightness, Background App Refresh, Date & Time, and removes all of your previously used Wi-Fi networks and passwords.

If that doesn’t resolve this issue with the extra mailboxes, use iTunes on your Mac or PC to restore your iOS software to factory settings, as this process erases the information and settings on your device and installs a fresh copy of the latest iOS software.
