Q: Mail messages are cross linked

My MBP Late 2013 running El Capitan started for 1/2 year ago to cross link emails. Often when I receive an email, I have the immediate feeling, that this email has been received before. When I check the mailbox on my iPhone or iPad, I can see that the suspicious OS X email, is a completely new/never received one. At that time I tried a number of suggestions to solve this, like starting mail from scratch and re-import all accounts / mail. I had to switch to Airmail, as I simply couldn't get it working ok for more than a few days after each attempt to solve it.
Now I reformatted my disk and installed the macOS Sierra GM, and mail has been working great, just until this evening. Exactly the same is happening now.
When I started mail, I only enabled one account at a time, and waited until mail had finished importing (and then waited some hours more), before I enabled the next account.
Why is this happening, and why didn't I see this in the 1/2 year I used Airmail with exactly the same accounts setup?
Any suggestion to solve this would be highly appreciated, as I would hate to go back to Airmail (or any other 3rd party app).
