Q: How to delete photos on the phone from El Capitan?
Back in Mavericks, I could connect my iPhone to the computer, open iPhoto, then select unwanted photos and delete them from my computer before importing all of the rest. I recently upgraded to El Capitan with Photos. Now, I can still import them but I have to check a box that says "Delete photos after import" and this is the only way the photos can be deleted from my device. I didn't see that option the first time, but I retried the import. I then got duplicates of each photo. I had to delete the duplicates manually from my library and then individually select them on my iPhone Photos app to delete them. Back in Mavericks the system realized the photos were duplicates and warned you/asked you before importing them. Now that does not happen.
I liked the old system better. You were able to delete photos at will from the phone, and you also got prompted after an import if you wanted to delete the items from the phone. You could also hand-pick photos to delete from the phone instead of the entire import. But now Apple has done away with that and the loss of functionality is very frustrating. I feel like I've been downgraded from a Ferrari to a Pinto.

YOu can still do that using Image Capture rather than Photos to import
