I came home to find my WD External HD not showing in my drive list under my network as usual. The drive works fine when connected directly with the MBP. Airport Utility shows that partition in all shaded red. Is the USB port bad?

If the drive shows but its red clicking on the Time Capsule icon will tell you the nature of the error or errors.
Not necessarily. Most external USB drives will attempt to power down when not in use. It may be possible that this is what happened.
Does the drive still show up in the Partitions area on the Disks tab in the AirPort Utility when connected to your AirPort Extreme base station?
It does but it is all shadded red and won't react when I click on it.
What is this drive formatted as: HFS+, exFAT, FAT32, or NTFS?
