Q: iTunes moved music after Sierra update

I've just updated to Sierra (iMac 27" mid-2011), did a manual backup and an erase install. So I move my entire iTunes folder back on to my computer, open the library file and everything works fine. My library is back, my phone syncs no problem. But, I've just noticed that every song I play, when i play it, gets moved from ~/Music/iTunes/iTunes Media/Music to ~/Music/iTunes/iTunes Media. Everything still plays fine, but now my music collection is getting split up. I checked iTunes preferences to make sure that the organization settings were same (keep organized, copy files to library), they were.

 

I tried changing the iTunes media folder location to ~/iTunes Media/Music, then playing some of the songs that had moved. The songs did not move back and remained in the media folder. So, back in iTunes preferences I reset the media folder location because changing it didn't seem to have an effect. As soon as I changed the setting back, all of my music is being moved out of /music to /iTunes media. So at least it's all in one place again, and I still have my back up.. but what the heck!?
