Any app that allows writing (and saving) notes over a presentation?

So PowerPoint allows you to write over the presentation but as soon as you exit full screen all that you've written over the presentation is gone. I like writing notes over the lecture's slideshows, and keep it, so I can go back to it later. So, any app that does that? Also, if there's a way to keep the notes in PowerPoint that'd be better.
