I would like to delete emails from my accounts (Yahoo, Google, etc.) after downloading them. This option does not seem to be available in El Capitan as it was in others OS's where it used to be in Mail-Preferences-Accounts-Advanced. I don't see anything to uncheck to accomplish this task.

No, I have different options and if I change from TLS to password authentication it automatically resets. I'm not sure what else I can modify to get different options to select/deselect.
Based on your screen shot, it appears you are referring to your iCloud e-mail account or another account, which isn't POP, but is IMAP. POP accounts do not have the option to Send large attachments with Mail Drop.
FWIW, even if you are referring to a POP account and have the "remove copy from server..." option checked, it does not always work that way because: most (all?) online email services have their own rules and may keep a copy of the email for 30 days (usually) unless you actually delete the email while logged into your account on their website. I've observed that behavior for several years using a POP account (my ISP only supports POP).
I did have Mail checked in iCloud. Now that I have unchecked Mail in iCloud on all of my devices, I still have the same set of options. Any ideas? I restarted the computer already.
Let me reiterate what has been said: iCloud mail is not POP.
You will only have the option you want in a POP account, not an IMAP or Exchange account. These two work differently, in that mail is synchronized to the server, whereas in POP it is downloaded. Different mindset, different features.
How do I delete POP mail messages from the server in El Capitan? The option to delete messages after downloading is not an option in the OS.
