This has been happening for a year now and it's gotten progressively worse. Ever since installing El Capitan on my Mac Pro, the system won't shut down or restart. (It used to work half the the time, but not anymore now). Basically, I have to hold down the power button to turn off the system. And any updates that require a restart are impossible to install.

Try to shutdown the Mac normally and note the exact time.
After rebooting open the Console app in Finder>Applications>Utilities and look for log entries at the time your attempted a normal shutdown. Post suspicious ones here.
Look before the log entry that starts with BOOT_TIME since that is the first line of a bootup
