Some incoming mail is to be found only in the iCloud account instead of the addressed account on my iMac. Also, if I Bcc myself, that is also only found by looking at the iCloud account. This has happened only since upgrading to OS Sierra
You have two separate accounts where you mail goes to -- iCloud and another? Just asking only to understand your question more.
Yes. I have my normal email account and the iCloud account. It doesn't matter if I have the iCloud account disabled or not. Apple mail now downloads some to iCloud regardless. In addition, today it sent my daily news email to the Junk folder. I don't know how to control these actions.
If you go to Mail > Preferences > Accounts, what is written in there?
It shows both iCloud and my normal account. BTW. To preclude more messages going to iCloud, I unchecked mail as one of its stored items. This doesn't solve the problem in Apple Mail, but bypasses it.
