Only the carrier its locked to can actually factory unlock it correctly, and Japanese carriers are notorious for not allowing unlocking of iPhones.
Any other method of unlocking is a hack and will generally be undone by restoring or updating the software.

How, exactly, did you "factory unlock" your phone? That term is not used by Apple at all.
