When I manually add my own password in the Safari preferences, is the password encrypted?

They are protected by your user password. Once you log into your account, you gain access to them just like you have access to the passwords in Keychain Access.

I assume you are referring to my system password ( Eg : System Log On Password )

You are welcome. The password you use to log onto the computer (System Log on Password). Also know as your user password.
