Thanks for using the Apple Support Communities. After reading your post, I understand that you are not receiving the Badge App Icon on your App Store, indicating available updates, even though you have selected the option under Settings > Notifications > App Store. I would be happy to help!
There could be a few things going on, and I have some troubleshooting I can recommend. Before beginning, I suggest creating a backup of your iPhone following the instructions in this article: How to back up your iPhone, iPad, and iPod touch
Once you have a backup, try the following steps in order. You should test after each step, so you may need to give it some time between steps if you don't have any new updates.
- Restart your iPhone, as outlined here: Restart your iPhone, iPad, or iPod touch
- Turn the Badge App Icon option off, then back on under Settings > Notifications > App Store, then restart the iPhone again.
- Reset your iPhone settings under Settings > General > Reset > Reset All Settings. This won't remove any of your personal data (Contacts, Calendar events, pictures, etc) but it will revert customizable settings (wallpaper/display brightness, ringtones/alert sounds, Date & Time, etc) back to their factory defaults. It will also remove saved Wi-Fi networks and passwords, and previously used APN and VPN settings.

If the Badge App Icon is still not display as expected after going through the pervious steps, try reinstalling your iOS software next, as described here: If you can‘t update or restore your iPhone, iPad, or iPod touch
Even though the title of the article isn't exactly specific to your issue, the steps under the "Put your device in recovery mode and set it up again" section will guide you through reinstalling the iOS software, without removing any of your personal data. Even though reinstalling doesn't affect your data, it is still suggested that you create a current backup of your iPhone before starting.
