I'm new to MS3 and using it with guitar. When I select a patch, the clean sound of my guitar comes through even with the master volume on zero. Turn up the master volume and I have the sound of the patch along with my clean sound. Can anyone fix this

Perhaps you should take a look at the manual for your audio interface?

If you hear the clean guitar even with the MS master volume turned down, it is unlikely that the problem is within MS itself.

As a test, go to Mainstage>Preferences>Audio

Change the output device to the Mac Built-in Audio.

Do you still hear the clean guitar signal from the Mac?

Do you have some other audio application running alongside MainStage?

Ok having eliminated other possibilities, do you have multiple audio channels within the Concert?

Post a screenshot of the Channel Strips area at both Concert and Patch level
