On El Capitan with server.app I installed mcrypt succesfully with https://topicdesk.com/downloads/tools/mcrypt/
After upgrading to Sierra and upgrading server.app mcrypt stopped working and I can't find any clues how to solve this.

Mcrypt is not macOS Sierra compatible (you will note the download page only mention up to El Capitan). You will have to wait until a macOS Sierra compatible version is available.
