As others have mentioned, there is an easy fix for this problem. The Touch ID problem is related to Keychain. Open Finder. Click Go once so the dropdown menu appears. Hold down the Option key. You will see a Library folder appear in the list under the Go tab. Open library. Drag Keychains folder into the trash. You will have to re-enter all keychain passwords, but the Touch ID will work.

I had a same situation, and I was able to work Touch ID by erasing Keychain too.

Below is a solution procedure in Japanese. Thank you very much.🙂

Experiencing the same issue here. Trying to add my fingerprint (via System Preferences) so I can use Touch ID on my brand new MBP running macOS Sierra 10.12.1 but it's not letting me. Upon entering my administrator password (which is 100% correct), I am getting this alert: "Canceled by another authentication". Not allowed to proceed from there. I had bypassed recording my fingerprint during the initial setup process. Please help.

I got on the phone with Apple Support and the issue was resolved. We first restarted my MBP in Safe Mode but the issue continued there. We also created a new account, also in Safe Mode, but were able to record a fingerprint under that account. Finally, the support engineer asked that I rebuild my keychain (Finder/Go+shift key (or was it Control key? --- sorry, can't remember)/Library/Keychains). Then dragged the contents of Keychains folder to trash. After restarting the machine I was at last able to record my fingerprint under the right account.
