I work with a big template.
There was a possibility in Logic 9 to hide unused staves in the score, where is it in Logic X

In the local score editor menu select layout - global -uncheck the box at the bottom to fill gaps.
If that doesn't answer your question - post a screen shot of the score and arrange windows.
